William Troost-Ekong's 89th minute marker gave the Super Eagles a dramatic 2-1 victory.
They'll now play either Ivory Coast or Algeria in Sunday's semi-final.
Meanwhile, Senegal have also reached the final four after beating Benin 1-0.
They'll face off against Madagascar or Tunisia in the second semi-final on Sunday.
