The result also ends Afghanistan and India's slim hopes of reaching the final.
Earlier, Pakistan who won the toss and elected to bowl, restricted Afghanistan to 129 for six with Haris Rauf returning figures of 2-26.
For Afghanistan, Ibrahim Zadran contributed a a vital 35 runs and Hazratullah Zazai scored 21.
Pakistan's Shadab Khan was declared Player of the Match for his 26-ball 36 and 1 for 27 with the ball.
Pakistan will take on Sri Lanka in Sunday's title decider in Dubai.
